Functional and Informatic Analyses of the Arabidopsis Plastid. The Arabidopsis plastid is an excellent target for functional genomics in Arabidopsis because it has a large but manageable number of proteins (< 4,500) that are targeted to or synthesized within it. To understand the plastid, we have chosen to connect individual genes with functions via direct morphological and biochemical assays as well as informatic analyses. We are using three approaches to functionally annotate these genes. Our central approach is parallel phenotypic screening of thousands of homozygous t-DNA insertion lines. This includes plant, seed and chloroplast morphology, seed C/N ratio, chlorophyll fluorescence kinetics as well as analysis of a diverse set of metabolites that are synthesized in the plastid (starch, amino acids, and fatty acids). The second approach is to use genetic linkage between bacterial genes of related function to assign gene function in plants (www.figresearch.com). The third approach is homology-based protein structural modeling for the inferred gene products (www.proteins.msu.edu). We have configured multiple phenotypic assays and developed an internal website for tracking seed stocks, data entries and performing data analysis. We screened approximately 20% of the target SALK lines. The association of metabolic and morphological traits is being assessed by pairwise correlation and supervised and unsupervised clustering analyses. Putative mutants are being identified using both normalized z-score cutoffs and clustering analyses. Progress of the project will be presented.
